Choosing a reward, specifically the moon rune or the yellow meteorite. Is there one that is better to have now? or does it not really matter  much?

Taking the moon does give me 3 total if that matters as well.

What rune you choose  depends on what bonus you want for your sword. However, at the end of Act 4, you'll get an excellent silver sword, that'll make any rune crafted swords redundant.
In suspended animation.
